Since I believe version 1.1.3 which I installed today I keep being asked to confirm the hosts that I previously connected to and my choice is not being persisted.

Please set Known Host option to System by following this topic:
By default, Core Tunnel uses configuration files in its own container folder:
# known_hosts
~/Library/Group Containers/E78WKS7W4U.io.coressh.ssh/.ssh/known_hosts
# ssh_config
~/Library/Group Containers/E78WKS7W4U.io.coressh.ssh/.ssh/config
